I did the same used a stepped bit to enlarge the existing holes to feed the drain tubes. If I wash the bed I just temporary pull them out so the bed can drain.

I got mine from Tacomabeast but that was a few months ago. BTW plan on getting the rear some light too because it will annoy you that they don't match.

Seems to be that the models that came without the airdam i.e. Off:Road, TRD Pro, and Trailhunter. Came with the hole plugged. Looks like Toyota must have come across the sound during testing and plugged them from the factory.

I didn't know such thing existed, My poverty spec TRD OR didn't come with the integrated trailer break controller, but if or when I need one Ill likely get one of these.

I have mine mounted in the location you are pointing out, I haven't had any issues. Bonus I have the Uni pass (works with many of systems) and it's black so it just blends in and I forget it's there until I have to clean my windshield.
