Almost a 5k load (guess-estimate 500-550 lbs. of tongue weight). Had 1 - 1.5 inches between the axle and bump-stops. Doesn't take much weight to get those rear coils to sag. Even our 3k teardop trailer with 300 lbs. of tonque weight plus some gear in the bed caused a good bit of sag...

My guess, the OP was probably at or over the maximum payload capacity of the truck. The primary limiting factor when towing with most trucks (especially mid-size and 1/2-ton) is payload capacity, not tow capacity.
It's nearly impossible to make any definitive conclusions about any given towing...
To clarify, when this "relearn" is user activated, does the truck simply determine the (new) location of the TPMS's that were previously programmed to the truck?
