We have had a customer or two pull off our T-Series racks with the Factory Bed Cover. Sorry I don't have much to contribute regarding roof racks, but thought I would pass this along.

Do you have the factory tri-fold bed cover?

The contours required of such a bracket are tricky. We have had customers overcome it by modifying the utility rails. I attached some pictures. You can also sandwich an Elevate TS rails between the bed cover rail and the truck utility rail. Then you could mount a T-Slot rack to the TS rails.

Why not get a hard roll up like the Revolver X4TS that doesn't have a canister in the bed? Excuse the pic of a Gladiator, I don't have any pics of Tacomas with our rack and that cover handy.
