Went to open the passenger side rear door on my TRD Sport and notice a sloshing sound. So I assumed the door drains were clogged, I've had this happened with previous vehicles, no big deal. I then noticed that the drain holes had plastic plugs, pull them out and out came about a gallon of water. I can't reason why Toyota would plug these holes. Has anyone had this happen? I think i'll just pull the other door plugs so the door can a least drain naturally.

Can you take a pic of the other side? (See next post - I found it)

They usually allow passage of water, but provide some sealing against dust and bugs from getting in. Perhaps yours were clogged.

I looked them up - part number 67837-47060.

They are supposed to allow water to drain under them. If your truck is parked outside, either frequent drain cleaning or removal of these covers will probably be needed.
